Subject Designing Metabolome Models for Biological Species

Outline We develop a database to provide metabolome information of crops like rice and tomato, and of commercially useful microorganisms such as oil-producing algae as realized for model organisms like Arabidopsis and yeast. Metabolite information will be linked with genomic information through metabolic maps. The website will become useful not only for biomedical fields but also for ecology and nutrition studies.

Subject Advancement of MicrobeDB.jp with integration of genomic and metagenomic information

Outline Since FY2011, we have been developing a new integrated database for microbes ‘MicrobeDB.jp’ based on Semantic Web technologies. The followings are the development items for 3 years project. i) Integrate data from both Fungi and Algae, ii) Develop sustainable system to ensure automatic data collection and updates, iii) Develop various types of application (Stanza), iv) Improve the usability for unspecified innovators. By achieving the above issues, MicrobeDB.jp will become a database system that makes it possible to discover novel knowledge from big data.

Subject Integration of Transcriptome Database with Multi-Omics Data and Disease-associated Human Variations

Outline Our database, DBTSS (http://dbtss.hgc.jp/), includes TSS data of a major part of human adult and embryonic tissues. We associated the TSS and other omics information with public and original SNV data. By this approach, we attempted to identify single nucleotide variations (SNVs) in the regulatory regions which may invoke altered transcriptional regulations.

Outline PGDBj is aimed at enhancing the integration of plant genome-related resources and information, by expanding existing three databases, the Ortholog, Resource and DNA Marker DBs. Subject Human Genome Variation Database towards personalized medicine

Outline The Human Genome Variation Database is a repository database set up to achieve continuous and intensive management of Japanese GWAS data and related variations identified by NGS and other experimental methods. The scope of the registry includes not only disease-related variations, but also drug efficacy-related, adverse drug effect-related, virus resistance-related variations and clinical information. We have widely called for data submission to aim for data-sharing among researchers in cooperation with NBDC. We believe that this database improves our understanding of disease mechanisms, disease heterogeneity, and disease-disease relationships and contributes to the realization of personalized medicine.

Subject Upgrading and Integrative Management of Protein Data Bank Japan

Outline We construct and maintain the centralized PDB (Protein Data Bank) archive of biological macromolecular structures and the BMRB (BioMagResBank) archive for NMR experimental information as PDBj (PDB Japan) collaborating with the RCSB, the BMRB in USA and the PDBe in EU. In addition, we provide several derived databases and web services based on the data-integration technology, and construct the base of the structural life science by integrating with other life science databases. We also instruct users and depositors for usages of PDB and BMRB data and services, and we bring up the expert annotators.

Subject Development of an international glycan structure repository and integrated glycan database

Outline This project aims at integrating the glycosciences with other related life science fields by utilizing Semantic Web technologies, which are the common foundation among life science databases. In particular, we will develop an international glycan structure repository, along with a standard glycan structure representation for all glycans. In parallel, by developing glycan-related databases and standardizing their data, we aim to establish higher levels of integration with other fields.

Subject Development of the integrated database of phenome

Outline We will develop an integrated phenotype database of model animals (e.g. mouse, rat zebrafish medaka and animals generated by genome editing technologies) in cooperation with Japanese projects deal with model organisms. Phenotype data will be standardized across species using RDF, and will be open to public for use in the biomedical studies and innovations.

Outline  Systems science of biological dynamics is a field of life science aiming at understanding and engineering life as a dynamic system, which is expected to make a great impact on all fields of science in the 21st century as a new trend in life science. In this field, a massive amount of new types of data are being produced for a variety of biological phenomena; the data contain quantitative information about spatiotemporal dynamics of biological system. To make best use of these data, this project develops a system for database integration so that all databases in this field will be developed and integrated at the same time.

Subject Study on integration of the human brain related diseases imaging data

Outline  Aims to provide more information for the therapeutics of brain diseases, especially,Alzheimer's disease (AD), and psychiatric disorders, the J-ADNI (Japanese Alzheimer's Disease Neuroimaging Initiative) group collects and evaluates the pathogenic process of AD brain imaging data acquired by MRI, PET, etc. as to identify surrogate markers for clinical trials; and also the MRI brain imaging data in individuals with mental diseases along with both clinical and genetic information are included. As the leader of J-ADNI study, Prof. Iwatsubo and his team members are trying to establish a database of these datasets of J-ADNI and other brain related diseases research, and sharing them with not only the academic communities, but also industries such as pharmaceutical companies for better understanding of the pathological mechanism of AD and mental diseases.

Subject Development of a metabolome database

Outline  The metabolome comprises all entire metabolites produced by an individual organism of a particular species. This project provides information regarding mass-spectral data and biological activities of metabolites, as well as fundamental data for use in studies of information flow from the genome to metabolome. To this end, the project creates a database from the results of chemical information on metabolomes from individual organisms and tissues, also including biochemical data and physiological- and pharmacological-activity data of individual metabolites. Furthermore, a model of wiki-type databases, which can be built at low cost and are sustainable, is established as a platform for producing new information about metabolomes.

Outline  More than twenty years ago the Human Genome Project was initiated with the promises of medical and social benefits. These promises were long overdue, but thanks to the continuous development of high-throughput experimental technologies together with improved bioinformatics technologies, the time may have finally come for bringing the genomic revolution to society. In order to meet the needs of translational bioinformatics, we develop an integrated database that links scientific knowledge on diseases, drugs, and health-related substances to practical information, such as drug labels, used in society.

Subject Integration of a microorganism database based on genomic and metagenomic information

Outline  Microbes can be found almost everywhere on the Earth and interact with their environments; therefore, knowledge related to microbes will have high potential scientific and commercial applications. Currently, the existing data related to microbes are scattered into several databases, and the relationships among these data are too complicated, so that many important knowledge related to microbes may be difficult to extract. Main purpose of our project is to develop a new integrated database of microbes (named MicrobeDB.jp) for seamless accessibility of microbial information, which can be extracted from huge amount of existing data. We obtained microbial data that mainly can be linked to genomes (e.g., the genome data of prokaryotes, the ortholog data of genes, the several metadata of isolated strains, and the metagenome data which were derived from several environments), and integrated all of them by introducing Semantic Web Technologies.

Outline  This project is aimed at creating an integrated database of plant genome information by collecting related information, which is currently provided from various places and platforms. To establish an information-service platform for the community, following four topics of research are ongoing: (1) Construction of a gene ortholog DB, and integration of a plant DB based on orthologous genes; (2) Integration of plant genome DBs based on DNA marker and linkage map information; (3) Integration of plant resource DBs; and (4) Construction of an information platform related to plant research.

Outline  New disease-associated genes, polymorphisms, and mutations are constantly being reported. However, elucidation of disease mechanisms is not easy, due to the contributions of multiple factors to each disease, contributions of single factors to multiple diseases, and genomic differences among human populations. This project constructs a database by collecting, analyzing, and organizing results from large-scale genome-wide studies of relevant associations among genomes, gene polymorphisms, mutations, diseases, and clinical information, with a focus on Asian populations. The project aims to promote studies of genetic factors and molecular epidemiology of diseases and to accelerate realization of individualized medicine.

Outline  This project provides a platform that enables easy access to a variety of measured biological resources and phenotypes for a broad range of objectives, including research and education, in a manner that can be inferentially searched via the public linked open databases. The project aims to enhance the value of biological resources because most of the resources have no phenotypic annotation, but can be associated inferentially to phenotypes via genes and biomedical documents. Based on this platform, this project provides an integrated database that enables researchers to discover various resources in different areas via the huge amount of linked open databases.

Outline  The PDBj (Protein Data Bank Japan) has developed and managed the three-dimensional structural database for biological macromolecules through international cooperation with RCSB-PDB and BMRB in USA, and PDBe in Europe. The database includes various experimental information from X-ray crystallography, NMR, electron microscopy, and X-ray small-angle scattering experiments. In addition, ontology, new data formats, user interfaces, derived databases and various services are developed for understanding of high-order biological functions through integration with other biological databases using semantic web technology.

Outline  This project provides and integrates information infrastructures to promote active collaboration through sharing of databases and resources by researchers in glycoscience, as well as whom belong to closely related areas such as regenerative medicine, infectious disease, and cancer. Furthermore, the project improves support tools for wet research and experimental protocols. Ultimately the project aims at facilitating information accessibility through international cooperation with Asian and Western databases and enhancing convenience to the users and comprehensibility of the data.

Subject Construction of a foundation of integrated information for large-scale genome cohort studies

Outline  The main aim of the project is to construct a database to accommodate integrated information obtained from large-scale genomic epidemiology studies. As a model dataset for the project, the whole set of information obtained from 10,082 healthy individuals in the baseline survey of “The Nagahama Prospective Genome cohort for the Comprehensive Human Bioscience” was used. It includes questionnaire-based individual life-style and environmental exposures, biochemical and hematological traits, physiological measurements as well as genome scan results of approximately 4,000 participants. This database with information unique to the Japanese population will be made public at the end of the project. In addition, the project implements training of young researchers in the fields of genome informatics and statistical genetics.
